I few that come to mind where I work:

Mesa Airlines:
N###MJ = Mesa Jet or Mesa Junk
N###FJ = Freedom Jet
N###LR = Larry Risley (late founder of Mesa)
N###BR = Previous ACA (Blue Ridge)
