I know that when I PCS my clearance is deactivated and then reactivated when I occupy an MTOE slot that requires a clearance. In short, after I leave the service I'll have about 2 years to meet those company minimums or is their a possibility that because I had a clearance in the past that they would be willing to pay for the SSBI if my clearance in not current?
Now if it was 20 years, I would say no.

The above is not true if you look at their website. Avenge still needs plenty of pilots for ongoing contracts due to natural turnover:

L-3 is hiring 12 pilots a month right now and they just took over another contract from another operator over seas. In addition they are expanding their footprint in all the other places you would expect to see these assets employed. The work is increasing not decreasing sir.
