as a DOD contractor, what does the federal government have to say about this? who are the non-US Citizen E-2 visa holders, soon flying into bases/etc ?

That depends on which Visa. There is a pletora of visa. student visa, work visa etc. On Eb2 NIW you are allowed to work everywhere from my info.
