There are many variables....Time of year, time of day, outside conditions. Rainy day, busy season, 5:30am is probably the worst setup.
Airtrain could be running on one of it's infinite schedules. Every 5 minutes to every 15 (single track). Once you're on the air train it's about 15 mins to terminal + 5 min walk to security + 5 to gate.
The bus takes 10-15 to the terminal + 5-10min to make it through security and to gate.

JFK employee lot to gate
Bus leaves every half hour. Without traffic it takes about 7-10min to the terminal curbside. AirTrain runs every few minutes but takes about 20 minutes with stops to get curbside from long term lot. Through trial and error, I’ve found that if you miss the shuttle by more than 10 minutes, it’s quicker to wait the additional 20min for the next one, than to take the next AirTrain (and it’ll save you the long walk from the T5 AirTrain station). Also, the shuttle bus pulls up in front of terminal allowing you to geo-check in on the app while still in the shuttle. The AirTrain, often not. Add about 5 min these numbers to get to the gate
