Yes, I believe so, it should be an email either way....I could be wrong but I think that is what I remember from the application.

Should hear something about 15 days from when they receive the app. Good luck!

If we have an internal rec, where is the best place for it to go... have the employee send it in, or send it in with the app packet?

I'd recommend sending it along with the application packet if your company contact gets it done in time. They seem to stay together better that way. I wouldn't delay mailing the app waiting for a letter though. It can always be e-mailed to pilot recruitment after your app gets there.
