These are the only 2 things I can think of that would maybe put a damper on the app. I am honestly considering legal action against him if this is going to be an issue for the rest of my pilot career, and that's why I am wondering if there is some way I can determine what the issue was/is.
If you sue the guy, you can then subpoena his records and eagle's records. He won't have any of course, but eagle probably has everything documented. Unfortunately a subpoena is the only way you'll get anything out of them.

The catch-22 is that many employers will also research your civil court record...a history of suing past employers is not going to help you get hired. This applies to high-end companies in general, not just aviation.
