Actually, it's the other way around. Take my numbers - after 20 years in Herks, I have right at 2100 sorties & 5345 hours according to ARMS. .2 * 5345 = 1069 giving me 6414 total with the 1.2 x Mil Flight Time. However, 2100 * .2 is only 420 hours giving me 5765 total - that's a huge difference.
So it's more like 2200 sorties & 6,000 hours. I'm amazed at how many sorties/hours they have "missed" in my very short career. Not that it really matters for your times.

I think EVERYONE does it by the sortie because that's the only thing that really makes sense. I wouldn't be surprised if it was a misunderstanding/mis-speak by Atlas...in fact, if I were applying at Atlas, I'd feel better if this was written down somewhere (the instructions for filling out the PAQ, for example).
