The other instance, a Skywest operated flight, bumped a commuting pilot off the jumpseat on the last flight of the day, leaving the individual stranded for the night. I realize there is no union there to provide direction on the issue, but is the pilot group really cool with that?

This is a big no-no at ALPA carriers, and can put your company's JS agreement in jeopardy. Especially when a commuting pilot gets bumped by someone who should be a ticketed passenger in the back.
I was working a flight where this happened recently. Skywest pilot wanting to get to training so he asked for the JS. I guess he really wanted to get to training an hour earlier rather than taking the next one. Apparently both flights were oversold. Personally, I would've just gone back home if I got bumped off both flights and let scheduling know, but whatever.

Your captains lose authority on their own JS?

I saw this happen once where there was no commuters trying to get on so the DH took the JS. Then a commuter showed and bumped the JS since he was he took priority. DH trying to take the JS got screwed because the gate agent wouldn't unseat the revenue passenger that got his seat.
