It seems they are concerned with people leaving and turning folks down who have "Delta" written all over them. I have no interest in the sort, but for personal reasons am trying to get on at F9. Will having these jobs still on my resume still dissuade F9 from interviewing me?

Go to a job fair if you want to get hired at Frontier. Just think of it as the first step in their interview process. I'd say they hire at least 90% from job fairs and/or silver bullets (internal recs). If you don't have either one of those why put yourself in a 10% pool.
And I wouldn't put too much stock in what one recruiter told you. Press on.
