I like pass rider.com. There's no app for it that I know of, but you can go the website on your smartphone and look up all the possible flights between cities. It's especially helpful if you have to two leg it, because you can have it show interline connections between multiple carriers.
It's also able to filter through a specific airport or airline if you want. And results can be shown by departure time or arrival time.
