I agree that the decision whether or not to merge has nothing to do with the pilot contracts, but timing of a merger sure could, and Indigo has already delayed the IPO once recently because they didn't like the downward pressure the competitive environment was expected to create.
As you've pointed out, they are profitable as stand alone airlines, so they can hang out for a while and throw logs in the road.
If they can stall the negotiations or make them more complicated they will.
The muddier they can make the water during negotiations, the easier it is to abuse the contract that's eventually adopted.
