You park in the employee lot just as if you were based in FLL. You have to pay the monthly fee out of your own pocket, but JetBlue reimburses up to $40 per month and the monthly parking rate for a commuter parking in FLL is less than that, so you'll be fully reimbursed in your paycheck. The BOS Chief Pilot's Office only required the initial receipt and they used that to set up an automatic monthly reimbursement in my paycheck. I'd imagine they'd do the same in JFK.
