Actually, the toilets flush just fine without the APU running (on the Bus). Thats a separate pump. However, if you want to wash your hands without bleed air pressure, then you had better not pee on your hands!! ;-)
On our newer-ish planes at NK it seems like the water system will have pressure even with the APU off.
