Deviating any part of your return DH will cancel it all. I had the exact thing happen in July. Called skeds to ask the "what if" and she does it for me while I'm on the phone w/o my consent. That cancelled the $7000 ticket I had from DXB-JFK and the bank reverts to accepted of $3800 (figure that disparity out). Pairing got changed anyway so it didn't matter in the end.
Bottom line: Multi leg DH with layovers cannot be deviated partially - it's all or nothing. One thing you can do on the back end is get to the U.S. first, then cancel the domestic leg w/ global travel and rebook what you want.
I know lots of guys that never officially deviate on the back end. They just cancel the flight w/ GT and buy what they want. The cancelled ticket goes in your bank as if you deviated.
