The Minimum duty day does apply to red eyes. It applies to any day in which you have a duty period.
That's why the 23:30 layovers kill me. It's really 3 days, but is only worth 10:30 credit. And why do reserves get less credit on some trips then lineholders? Why is a reserve pilots time less valuable then a lineholders?
