Does anyone know how Boeing compensates the carriers for this type of thing, if at all?

It may be (probably is) in the purchase contract, ie a certain reliability guaranteed.

But in this case it's so bad that Boeing almost has to make them good to soothe ruffled feathers at a critical time in this aircraft's life cycle.
