You have to take a bus from Winthrop to the Orient Heights (East Boston) MTA (I'm old school) station. From there it's a train to the airport station and short shuttle bus ride to airport.

I would consider the area around Mavrick Square in East Boston. It's the next stop after the airport on the way to Boston. The area is slowly being "Yupafied" and waterfront apartments (beautiful night view of Boston) are springing up everywhere. I grew up in Winthrop and us "Irish" kids didn't venture into Italian East Boston. These days there is a "poloyglot" of ethnic groups.

The airport is in East Boston and you can walk to the airport train station(catch shuttle to airport) from many locations. Take a look at any of the maps.
