I just went through this process. Being an ex Navy E-6 guy I had lots of flights where there was 10h pic, 3h first pilot, 3h second pilot, 4 h special crew.
I logged all 10 hrs as pic. Obviously, I signed for the jet. I believe that the system will count all pic as total time so you pretty much are covered.
The first pilot I counted was only for time that I was NOT the pic. That way time was not counted twice. Second pilot time was lumped into this also and all logged as copilot time. Again all time was for flights that I was not the aircraft commander.
Thus:
All time as AC logged as AC
All time not as AC I added first pilot and second pilot and logged as Copilot.
This way my hours on the website were equal to the hours in my navy logbook with the exception that the navy logbook does not count time spent as Special Crew but while the Aircraft Commander. I created a simple spreadsheet describing my thought process and why I logged things the way I did. The web site is difficult to translate for mil heavy guys who spend special crew as the AC signing for the jet. There were no issues at my interview and the logbook guy was very happy with my paperwork.
I hope this helps.
