If I got EWR my crash pad is a nice room with a friend, much nicer than some of the pics I have seen of crash pads!

You can switch between bases as long as there is someone willing to take your base. (unlike most of the airlines this is a nice feature). There are people switching between EWR and LGA all the time. So, pick one and if you don't like it switch to other one.
As far as jumpseating, no issues with B6. They treat you really nice. I have no idea which route is better from loads perspective though.
