This is one of the reasons that mainline seniority numbers are printed on the JS cards and the agent is NOT the one who decides.
Had this happen a year or so ago. Agent says “I sent him down as he is senior to you”. Me: “Umm, do you see the number here? He is double my seniority number”. Gate agent “exactly, that’s why he is on”. Me “So, if you are the most senior CSR on this shift, would you be number 1 or number 50?” Gate agent:”Number 1!” Me “ okay, let’s look at these two pilots again, would you think number 6,000 or number 11,200 would be more senior?” Gate agent “I’m so sick of dealing with pilot jumpseaters..Here, take it and go down, I’m over it!..”. Hands me the form and down I go. He must have been embarrassed or something but I was smiling and nice about the whole thing. We both ended up getting on the flight.
