Don't forget the 5 Towns Motel! Actually, I'm not positive they have specific "crew" rates, but they are almost exclusively a crew hotel. It's a cheap place near the hotel - and all the pound cake you can eat!

Don't know who you fly for but if you are a DAL employee the Roosevelt downtown is a great hotel and the last I knew the rate was around $120/night. Normally these rooms are three times that. The location is great as well right next to Grand Central.

I've stayed at 5 Towns and Rockville Center. The Rockville Center Inn has more to do within walking distance (i.e. gym, restaurants, grocery store), but is further from the airport. Five Towns is good if you just want a bed that is close to JFK.

Im pretty sure the Holiday Inn Corona/La Guardia (right across from Shea Stadium) offers industry wide crew rates for really good prices, and the prices are even better if your airline uses this hotel which many airlines do(I want to say under $100 in either case). 718-651-2100
