Does it matter if you apply to an airline via Airline Apps vs directly applying threw an airlines website?

Typically if the airline uses Airline Apps or Pilot Credentials. They won’t have a separate app on their website. Only exception I know of is Southwest.

And at SWA you have to apply BOTH on their website AND on Pilot Credentials. The website application expires periodically, and will need to be resubmitted during an open window for pilot jobs. The PC app does not expire but of course you should update your flight times on a regular basis.
