I agree with you in most circumstances. The exception would be when there are pilots waiting in the line at the CF gate in question, and you "cut" the line by getting another gate agent to do it for you. Thats a blue falcon move for sure. But there's nothing inherently wrong with listing at another counter or at ticketing especially if you're there early and you know there won't be anyone at the gate to even do it. In that case you truly did "get there first" and its fair and reasonable to list early (I think its up to 4 hours?) and completely unreasonable to expect someone who is there that early anyway to stand number one at an empty counter for 3+ hours so they can say they were first to someone who walks up 3 hours after they were there.
I agree with you that we should not try and circumvent the system at the expense of other pilots. Scenario: I finish a trip at 9 am in LAX. One daily flight to BZN where I live leaves at 1 pm. You know darn right I’m going to try and find someone to list me (ideally help desk or maybe the gate agent that met our airplane). If they say no, I go have breakfast and try again later. I don’t think any rules/etiquette have been broken here.

Have you ever gone up to the gate and found it to be an absolute charlie fox? I have, and have walked over to one of the service counters to have them list me (ORD come to mind). And to the person that said he would "have words" with this pilot just trying to get home GMAFB.

I was jumpseating home a few days ago and wanted by the gate probably about 2 hours before departure time. When the gate agent opened the flight, I asked for the jumpseat, etc. She stated that another mainline pilot had it reserved already. I was the only and first one at the flight , so this surprised me. This was on a Republic flight.
When the other pilot showed up, he said he had another gate agent list him about 5 hours earlier. I have never heard of this, but whatever.
Is this the way it works and if so, is it that way for all the connection carriers, Endeavor, Skywest, etc?

Strong statement. If it's really supposed to be first come/first served, how did these Magellans "circumnavigate the system" in order to be firster?

Not reserving but by getting an agent to list them hours before the gate has opened for the flight, they are now the "first come". When Joe shows up to go home someone's already listed.

I believe the max you can list for a jumpseat is six hours prior to departure on offline metal. And it is by no means uncouth to do so at the help desk. Just because some one doesn’t know it’s possible doesn’t make it wrong for someone else with the knowledge to do so. If you didn’t know you could list for jumpseats at the help desk then you are an unwise commuter.

That was kinda my point. I've listed hrs before a Connect flight, just to make sure I was first...But one time, I got bumped from the jump from a company guy. All part of the game. I begrudge that guy nothing.
