Cheap NYC hotels with transportation?

NYC public transit - Plan for a 2-hr. transit time between EWR & LGA/JFK. (I've done it in 1+40, but all train/bus connections just worked out that day.)
Also, Priceline (express deals) & AirBnB offer decent rates if you're ok with not really knowing what you get, until you get it.

You're going to get a much better rate using Priceline. If I have to stay between trips in NYC I usually go and stay in Manhattan. On Priceline you can get a 3.5-4 star hotel for $100 (sometimes less) and just take the AirTrain to Jamaica and the E-train from there. Usually it takes about 40-45 minutes to get into the city.
For example, tomorrow night...look at the "express deals" to get an idea of the prices and then take $5-10 off of that price and bid it. Tomorrow night shows a 4-star hotel in the MSG area for $110 + tax. So if you bid $100 you should easily get the bid.
A 4-star hotel in the MSG area will be one of the following 3:
1. Doubletree Times Square South
2. Manhattan NYC Hotel
3. Wyndham New Yorker
I use Forums - Priceline and Hotwire Hotels, Bidding Help, Hotel Lists, Forum to help me get the best deals on Priceline hotels. It gives you the best strategy to use when bidding and also all the known hotels for each area and star category. This summer the Sheraton Times Square was undergoing construction on the outside and got that hotel for $85 per night multiple times. No noise heard on the inside and was a very nice hotel but now the price went up of course. Stay in the city, go for a jog in Central Park, have a nice dinner/breakfast etc. Much better than staying by the airport.

Five Towns Inn (JFK) offers a crew rate of ~$120. (Last time I checked, during non-holiday season.)
