More flight options between BOS-ATL between 3 airlines (DL, B6, WN). The 190 is doing some ATL flights now, probably with some overnights. Quite a few commuters from ATL to both airports.

I think I saw some 30 hour ATL overnights in the Boston bid packet as well recently.

one thing to consider is that in the JFK base, there are JFK and LGA flights, and with BOS you only have to deal with BOS.

I noticed on the application that they ask if you live within 2 hours of a base. Is this a requirement? Or does it hurt your chances if you don't?
