AIM 4-4-10 (g). When the route or altitude in a previously issued clearance is amended, the controller will restate applicable altitude restrictions. If altitude to maintain is changed or restated, whether prior to departure or while airborne, and previously issued altitude restrictions are omitted, those altitude restrictions are canceled, including departure procedures and STAR altitude restrictions.

Anyone can check in the Controllers Handbook but I'd bet a rather large piece of Filet Mignon on the fact that when ATC issues a lower altitude crossing restriction closer to the airport on the published STAR, that becomes the new crossing restriction. In that case, you disregard the previously issued limitation.

You guys that are currently flying into LAX chime in, but we used to have that happen all the time on the old CIVET Arrival (now BASET) into LAX. LAX Center often cleared us to "LAX via the BASET THREE Arrival, cross CIVET at 14,000". When handed off to Approach, we often heard "cleared direct to ARNES cross ARNES at 12,000". That is your new clearance limit and crossing restriction. One would be correct in dialing 12,000 in the ALT window on the MCP as that is your new crossing restriction.

It happened in LAX and SFO a lot and occasionally going into JFK.
