The way I read it, that only happens if the entire TPA is terminated, not just the sections mentioned. But I'm no lawyer.

So how is the cross hub flying not breaking each others scope? CAL is flying airplanes over 70 seats on UAL routes and UAL is flying airplanes on CAL routes with over 50 seats. A lot of that flying was going was going on before the United single certificate.

It's section 13, not 12 that you're referring to. And only 13-A applies. Section 13-A doesn't terminate the provisions of section 7-B, which is the portion of the TPA which covers furloughed UAL pilots hired at CAL.
So no, they won't have their pay lowered to first year pay.
