I used to use nav logs all the time for my XC flights all the time when in was doing my PPL. But when I started working on my instrument rating, I stopped using them because filling in fuel burn, ETE, ETA, ATE, ATA, actual v. estimate GS, it became more of a distraction than anything.
So instead I just starting calculating my approximate average fuel burn for the whole trip and just kept a log of my Check Points. Do you think I should be filling in all the boxes on the nav log all the time?

That's certainly up to you. Unless you have a fuel totalizer, you really don't know if you burned 3.2 gallons on that leg, so not sure what that does for you.
But, time is important. When you get lost/ diverting / dogging TS/CB's, etc, you need to know time and fuel burn per the manual to know reserve.
