Why would you need a "flow through"... you're owned by the same holding company... if the unions don't get along I'm sure management will find a way to put the cheapest pilots on the most expensive equipment...

When the hiring off the street starts at F9 (soon), and there is a fence between mainline and regional ops per the SLI longer than the average careers of IBT pilots, the flow through to F9 (that 747/357 laughed at) will look like mana from heaven to anybody at RAH not hired at a legacy.
And no, the much vaunted IBT scope doesn't prevent this. The IBT/RJET CBA doesn't carry any more weight than the FAPA/RJET CBA does - less since it wasn't affirmed since the purchase. Rate doesn't equal cost.
To follow on to the original question: Q - whether the NMB puts us together or not, how do RAH pilots justify anything but a flow through to mainline? A - The company who owns you decided that buying restructured F9/L3 and YX was in the shareholder's best interest, so - GREED would be the answer. There isn't any shame in being new, just in not realizing or admitting it.

Hopefully the NMB realizes that the operations are totally different and that a single carrier does not exist.
Frontier needs to begin hiring very soon. Hopefully when off-the-street hiring begins, Frontier gives preference to the furloughed Midwest and Lynx pilots (the ones with realistic SLI proposals, and not just a huge seniority/seat grab at the Frontier pilots expense).

Another possiblity would be that IBT's scope would be enforced and the planes would have to be flown by Republic pilots anyway.
Iether way, I don't think this would be good.
