Once you get into training, then you will want to bring the issue up early with the training manager so they have time to do any research they need to satisfy themselves that it's all legal. If you just show up for the checkride at the end and throw some FE time and mil docs on the table the APD likely won't feel comfortable with that since he's probably never seen it before, and would not have time to resolve it on the spot.

Yes there will be a disconnect between the interview team and the training dept, guaranteed.

Does the C-130J panel have airplane systems stuff, or just mission systems?
I had access to all systems equipment from my crew position (expect for the throttles and flight controls) for both hard panel and soft panel manipulation. I also have detailed training records showing that I was trained on the operation of the systems as well as troubleshooting, theory of operation, and calibration of certain equipment. I have a designation letter showing my FE status as well as a digital logbook and a partially completed paper one (my first 500 hours or so got lost). My biggest fear is that I will sit down with the examiner for my checkride and he/she will deem my FE time invalid as it was conducted on the C-130J despite our flight manual requiring one.

Every civilian C-130 required an FE. The Electra L-188 didn’t have a panel, but required an FE.
Just take your SF form 5 to show your FE time.
