But isn't AA's nonrev list by time of checkin, ie no seniority consideration?

No. The way it works is...

JS reserve have the option to get a seat when his turn is.

If there’s no JS reserved, the JS goes by AA Senirity. If there’s no AA Pilot, it goes to American Eagle by check in time. Then OAL.

When that JS is occupied by a regional pilot or OAL, while you’re the only pilot in the 320 JS it’s not cool. AA guys get the option by the Agent “do you want the seat or the JS”. I’m sure most of us, will get the JS if we know other NonRevs will get on.

Also there are times where there’s enough seats on the plane for everybody. It would be nice to be seated in comfort +, window or isle vs getting a middle seat at the end of the plane because you had to wait until the end.

I understand the JS system,

The statement was about AA's NON-REV list, not the JS. Someone fawned over the AA system, but I believe their non-revs are cleared by order of checkin, not on seniority basis like Delta.

NWA allowed you to book both but post merger somebody up the food chain didn't like it so it wasn't integrated into the system. I forgot the reason.

Yes, AA non-rev are cleared by order of checking. The JSeater has to check in online like everybody else (24hrs prior), but it has a special code by his/her name.

I’ve been in both systems, at this point I really don’t care by check in or seniority. Both have their pros and cons.

Is an FCR appropriate or call the pass bureau, union, CPO?
I haven't nonrevved in at least 10 years on us, but I do deviate from DH quite a bit. It's easier to buy a ticket and have a sure thing. I've had it happen probably one in ten times that I've checked. I stop looking because it ticks me off because there is NO recourse or accountability.

File an FCR.

They will inform the supervisor and forward the gate agent's statement to you if you ask for a reply.

As I use to be a gate agent, just showing the cleared list does not show the entire story. You can submit the travel survey on travel net and they will look into it and they can see the timestamp of when you vs other non revs were cleared.

The issue with having a higher priority sometimes is there may only be main cabin available when the GA starts to clear the list and all of the premium seats are sold. As boarding gets closer to being done, those premium seats are dropped if the PAX is a no show. As a non rev once you board that airplane you give up all rights for a upgrade and since you are already cleared and probably on the airplane, the lower priority non rev will get those seats. Now if you and a S3C were cleared at the same time, that is not right. Fill out the survey and they will go and look to see when everyone was actually cleared.

Was the comfort plus seat a middle seat? I've had gate agents give me a window or aisle in economy instead of a middle in C+, just assuming that is the normal preference.
