You can actually offset the 25% on the bonus by claiming more dependents on your regular salary; by paying in less than required on regular salary, this can offset the higher withholding on the bonus.
For those with other than simple taxes, this can be hard to calculate, and might end in one having to pay a penalty for underpayment of taxes. At the end of the day, your best bet is to owe Uncle Sam $100 or so at the end of the year. Not an easy target to hit for everyone, of course...

The steady decline in the number of pilots over the last 7 months is more of a concern than the bonuses. I was a February 2016 hire, so the bonuses don't even apply to me.

Why are you still at Mesa? You do realize you won't upgrade for years, right? Your pay will continue to be way less than it would starting at any other regional. You are the demographic I don't understand. For those who just upgraded or are about to, the choice to stay is one thing. But your timeframe? I don't get it.

I do a fairly good job of paying attention to the seniority list and tracking pilot movement within Mesa. I estimate it will take me an additional 3 years to upgrade. However, I don't plan on being here that long. It's easy to look at low pay and poor working conditions and wonder why people stay at Mesa. All I can say is that in my case, it is beneficial for me to stay here for a little while longer before leaving.

Never believe predictions of the future from a recruiter. Until there is a public announcement, they are just repeating self serving rumors. You are correct that the recruiter knows a lot more about the 121 world than you do. Unfortunately they use that knowledge for there benefit, not yours.
In the past, Mesa had quick upgrades. They will proudly announce the most junior captain upgraded in two years. That is true. Then they will tell you that you will upgrade in two years. That is NOT true. The quick upgrades are gone. In the recent past, we were growing and new aircraft were being delivered every month. Now we are shrinking and there are no more new aircraft.
Our current contract is one of the worst in the industry. There might be a slightly better contract in the future, but no one knows. Don't believe anyone who tries to predict what a future contract will contain.
Take a hard look at the hiring bonuses being offered by Mesa. They are structured so the company probably won't have to pay out the entire amount. Also, the tax on a bonus is different than the tax on regular income.
However, there are some advantages to coming to Mesa. You probably won't have to sit reserve for very long, if at all. If you have had training failures or other skeletons in your closet, then Mesa is more likely to overlook those than other airlines.
