I start CRJ training next month. American just started up service from DFW to Stillwater, OK where I went to school via Envoy Air. As a CRJ pilot, am I eligible for American benefits on Envoy (depending what base I'm flying out of I assume) or is it strictly American flights?

Yes if you get American bennies, it is extended to all American brand flights.

I guess I should've reworded my question. If I get flight benefits on AA, it passes on to the wholly owned operated flights too, correct? In this case it would be Envoy.

Yes. Not just wholly owned either. Compass, rah, whiskey, all included

When the heck do we get to use ZED tickets? Travel manual says after 6 months we are able to use them but I go to myidtravel and it says I'm not eligible for them...

6 months from hire date. Did you make sure the airline you're looking for has zed agreements with us?

I've just been offered a position on the CRJ fleet. Does everyone start on the 200 and then do differences training for the 700 and 900? Or can you start on the 700 straight away?

Your initial training is on the 200, and then you get a 700/900 differences course. In theory you can fly all 3, but the 700 and 900 tend to go more senior. Also, some bases do mostly 200 flying, some have a good mix, and some are 700/900 only.
