It's all one process. There is only one application. You will be notified after you get the job offer at some point if you will be going US or AA.

Is there a way/mechanism [after the job offer] to indicate a preference of one over the other (i.e. one desires PHL for a base, thus LUS is the preference)?

They asked me in my interview if I had a preference. I said AA since I live in DFW but was assigned to the US side since all the AA slots were filled by recalls and Envoy. I believe that I could have deferred if I wanted to wait for AA, but I wanted to get the seniority number ASAP.
