The RAF museum is a must. It is quite large and covers everything from pre WWI to right up to today, definitely worth the travel time.

Take boat to Greenwich is a cool suggestion. Takes most of the day. Don't bother with the flood control leg. Get off in Greenwich.

And as CE alludes to above, with your observatory admission, you get free admission to the national nautical museum at the bottom of the hill and is not to be missed. Actual timepieces commissioned by the crown in the late 1700's to early 1800's so sailors could safely navigate the oceans. (prototypes of the H1/H2 from 1740's) Great display. Captain Hooks original logbooks from his first pacific explorations.

The story of Harrison and his chronometers has always fascinated sailors and pilots. He spent most of his life solving the problem of timekeeping at sea, and finally got his just reward with the help of King George III.

Go to Sir John Soane's Museum, free and quirky. It's in an old row mansion on Lincoln's Inn Fields Park. The previous owner was an architect in the 1800's, he collected bunch of interesting stuff from all over the world.

Get a beer at Ye Olde Cheshire Cheese bar. Make sure you go down the several flights into the cellar bar. Famous old poets and authors rumored to have pints there.

Go to the top of St Paul's Cathedral for an awesome view of the city.

I created a pub crawl map with a friend, free to whoever would like. It takes you from the Tower Bridge to Big Ben, lots of walking, most switch to half pints by 5 PM. Lot's of pubs and tourist things to do along the way.

Lived in the UK for 6 years and went to lots of museums. RAF Museum at Hendon is excellent. Fleet Air Arm Museum is also excellent but it is in Yeovil, about an hour and a half west of London.

If you have a long layover, take the tube/train to Duxford (just south of Cambridge). One of the world's best museums on an airfield that has been active since 1919.

Also, a smaller but closer and lesser known museum is the deHavilland museum in nw London.
