I'm on XX days right now and start RES on Sunday. I've come down with the flu, am I obligated to call in sick now or do I wait until I begin my RES days?

I wouldn't get charged for SL if I called in today would I?

You absolutely won't "get charged" because you're not getting paid for your days off anyway, however it may or may not result in the overall call appearing longer. Even then I doubt that's the case. It shouldn't start until the first day you ended up missing. But I'd call DALPA and confirm.

Call in sick in the afternoon/evening of your last x day. Just tell them you are calling in sick “starting tomorrow.”

What would the concern be of having your “overall call appearing longer?” Is that just to avoid the appearance of taking long sick leaves if someone was looking at that down the road, or am I missing something else?

There is no real concern. They go by occurrences for the most part. Super Bowl Sunday is one of the bigger sick days of the year. That might bring more attention if someone had a poor sick leave record. One thing you want to avoid if possible is calling in sick after getting assigned a trip on reserve.

Just to not hit the consecutive days trigger that requires a note. I think its 15 days? Anyway I don't think giving them advance notice while still on your days off would count as that. But, since middle days off do count as that then I'm not 100% sure.
