There's an NYC Subway smartphone app that makes it pretty easy.

Using the "app store" of your smart-phone device, search "NYC subway" and "NJ transit". One other useful app is the "transit" app, works in most cities with a public/mass transit system. (i.e. DCA, YYZ, ATL, etc.)

Three airport options, many more ways to "skin the cat". Depends on how old your kids are and how much patience your wife has for big city transit. :D (The latter being the most important.)

Option LGA - Buy a metro card. (Kids under a certain age (?) are free on the busses/subway.) From LGA, take the Q70 to Roosevelt station, at Roosevelt station hop on the #7 express train and be in Times Square in under an hour. (Approx. 50mins) Free bus-subway transfers using the metro-card.) Cheapest option, but also the "mass transit experience" of NYC option. Reference: wife's patience comment.

Option JFK - Metro card required. Air Train to Jamacia station. From there take the "E" train to Times Square. The E-train transits through Roosevelt, will probably add 30mins to your transit time. Cost is $7.75. Easy, but takes a little longer than LGA option.

Option EWR - Ride EWR Air Train to rail/transit station. Buy a rail ticket on the above app & hop off at NYC-Penn Station. (Careful, as there's a NJ-Penn station also.) Costky option, includes walking from Penn Station to Times Square & depending on the heat/humidity of NYC, your wife isn't going to like how her hair looks after this one. :)
